<jats:p>The recombinant inbred line mapping population Opata85 × Synthetic W7984 was used to map <jats:italic>Jeli</jats:italic> long terminal repeat retrotransposon insertion sites in the hexaploid wheat genome. Sequence-specific amplified polymorphism technique was applied to reveal <jats:italic>Jeli</jats:italic> insertions. <jats:italic>Jeli</jats:italic> was found to provide multiple genetic markers for common wheat. Our marker system revealed A-genome <jats:italic>Jeli</jats:italic> insertions, and therefore can be used for targeted analysis of the A genome.</jats:p>
